Hopper is the clear winner for me.  Pixar doesn't usually put their whole heart into a villain, but Hopper is evil with gusto.

Muntz is down near the bottom for me. I don't even think he functions much as a fully fleshed out character, really. He's crazy and mean and that's about it. There's some levity to him, mostly thanks to his eccentricity and his once Errol Flynn-like charms, but I just don't see how he, himself, can be justified so high. I think the admiration may come due to the lighting or how he hurts Carl as to why. Otherwise, yeah, no clue.

Top 5 Pixar Villains

01- Lotso
02- Henry J. Waternoose
03- Al McWhiggin
04- Stinky Pete
05- Hopper

I think the plot twists give a lot of weight to why Lotso and Waternoose are on this list. Their presence grows increasingly larger over the fate of the heroes and they're shown to have huge personalities. You really only get one-two scenes of Muntz before he's evil, but Lotso and Waternoose (and Stinky Pete to a certain degree) are mentors of some sorts to our protagonists throughout the film until they're not. The plot twist for Monsters, Inc. is under appreciated - it comes seemingly out-of-nowhere because Waternoose (I should have known from that name, then again this is a monster movie, genius) seems to be such a supportive guy to the duo. Al is smarmy in all the right ways - absolutely hilarious. His final scene in Toy Story 2 (where he cries in his big chicken suit) is a priceless example of vindictive schadenfreude. Stinky Pete's lines to Woody are quietly manipulative and ominous.

I only wish Lotso didn't receive a similar fate like Stinky Pete does. It doesn't negate the fact that he's the most creative Pixar villain.

Hopper is a classic villain with a classic villain speech. Well written, but the four above stand out more for the way they're written and used.

A lot of bizarre choices for villains. If we're going all out, where's Darla?

Much more going on here. Waternoose sees Boo. Mike tries to explain that children are not toxic and that Randall is plotting against the company. Waternoose's reply "Does anyone else know about this?" does tip the hand more than I think Pixar wanted. It's such an odd concern to place first. He's so comfortable holding the child. The reveal about Waternoose being behind it all is still a surprise, but the hints just before ("I never thought things would come to this.") keep it from being as big a surprise as Stinky Pete. All Sully wants to do right now is win back Boo's trust, but things are about to get a lot more difficult.

I don't think it tips the hat at all. Without the knowledge of his villainy, it shows that Waternoose is fine with the child, but knows others wouldn't be. If he were to save the child, he would want to know how dire the situation is. "I never thought things would come to this" could be read as he never thought Sully and Mike would become attached to a child or, simply, he never thought a child would break in. I think you reviewed this scene using your previous viewings against the film rather than try to see how people would view it for the first time, at least in this one scene. It also helps that the lines come quite fast that we're already wrapped up in the drama of the situation to make sense of it all.
